As they said, your E is your most valuable ability and especially in early game where its cooldown is long, you want to use it to drag people into Q range, or use it to disengage by using it backwards. Alternatively, you can also use it to pull minions in a more favorable position, pull an enemy away from your ally even. Your W is your best ability for sustain: use it to shield yourself from considerable damage, pay attention to not double cast because the shield itself has a bit more value than the heal. If you want to heal with it then you should do it when there are no enemies around, you don't want to run into the risk of getting traded when your W is off. Also you can use W to tank minions damage if you are trying to freeze the lane in a certain spot. Your Q speaks by itself--you do damage with it, along with your passive given you manage to keep champions in range.
I find Mordekaiser versatile to build but I hate the AP fighters itemizations. You can build him full AP if you are brave enough; you can build him AP fighter with more utility in teamfights using the Rylai; you could build him like a sort of AP fighter-duelist; you can build him AP-tank. Rylai is an all around good item on him, you can even build it first item and immediately be annoying to fight. Riftmaker and JakSho are really good items on him, since Mordekaiser shines in prolonged fights. Runes either Conqueror or Grasp, didn't try Phase Rush myself.
