The gay romance is completely optional and avoidable like the gay romances in Dragon Age or Mass Effect. It's honestly written well and they have a lot of chemistry.
I don't care about Jews but I'll admit it got repetitive and annoying. They're very stereotyped though, like the Jew brother randomly throwing a bag full of silver at you because he's a rich Jew, or the Jews all screaming OY VEY when you attack their camp.
Musa rage was overblown. He's kind of a bro and I ended up liking him. The only thing that I found annoying was that during his quest he says he's a coward and takes no risks, but then he's a stealth ninja who saves your life during the Italian job. I still have no idea why he was even at that meeting in the first place but he saved Henry's life so I let it slide. If you really hate him after that quest you only have to speak with him once and then he's ignorable.
