really, stealth missions with pso's movement are a crime
that was basically most of the plain explanation of pso's story, besides rico's logs left on the floor on her way down
basically yeah falz did it
falz was sending out a telepathic call to find a host, though whether pioneer 1 had people hearing that call and that's why they tried to colonize the planet, or if people didn't start getting weird till landing on it, that's a bit unclear still
also military and scientists were experimenting with falz's energy in order to make weapons and stuff, also mags really like that energy which is where the photon blast super attacks are from, mags are ALIVE and everything but that's plain from the first few story quests, and not that farfetched when considering that the androids are considered alive and stuff too
the elenor/mag deal might get more fleshed out in a later mission but that's still something that i don't think actually gets explained, if elenor is/was/becomes a mag, i do know there is a mag named elenor in the game files but you don't get it in game from any quests or drops so what that is, isn't explained anywhere
